There are two different classes on Japanese trains: ordinary class and green class. Among these classes both are included on the Japan Rain Pass but it depends on which pass is purchased.

Purchasing the ordinary Japan Rail Pass will allow travelers to access unlimited rides on the Japan Rail networks across Japan. Additionally, ordinary Japan Rail Pass holders will have full acces to bullet trains (Shinkansen) in Japan and will allow travelers to travel with ease.

Purchasing the Green (first class) Japan Rail Pass will allow travelers to access the ordinary Japan Rail Pass Benefits and a wide range of additional perks including free seat reservations, access to first class compartement, and privacy and quiet compartments. There are no non-reserved seats in green class, so seat reservation (free) is compulsory before boarding a green car.
